Exposure merging and Focus stacking.

Exposure merging and Focus stacking.
Does anyone know the algorithm by which the software does this? Also if the software combines all the best portions of images with either the best exposures or focus, can it output the images in cue with transparency replacing all the rejected portions? I'd like to experiment using only the useful portions.
