Hello,
I recorded a script that will open the Perfectly Clear SE v3 plug in and apply the Intelligent Auto effect to the photo. I then ran the script but the Intelligent Auto effect was not apply to the photo. I checked the Undo and verify that Perfectly Clear SE v3 was ran but there is no change to the photo. I then do a manual Perfectly Clear SE v3 run and I can tell the Intelligent Auto effect was applied. Did I miss anything that the script and the Perfectly Clear SE v3 run but the Intelligent Auto effect was not applied to the photo ?

PSP does not record what you do inside of a plugin. Only that the plugin was run. So if the script runs silently, or non-interactively, the plugin opens, does whatever the plugin does by default, and then closes. So if the plugin does not apply any effect by default, nothing will be done to the image.
If you run the script ineractively the plugin will open, you can apply whatever effect you want, and that effect will be kept. But, as far as I know, there is no way to automate plugins with PSP.
