Magic Wand in Layers

Hello

I am wondering why when I use the magic wand on one layer, multiple layers are affected? For example I have two transparent layers and an image on each. I select and apply the selection on the lower layer and the upper layer's image is enclosed as a selection as well. Now I have to turn off each layer I don't want affected and then turn it back on after I have completed the selection. Used to be only the one layer affected. Where am I going wrong?

On the tool options palette there is an option for "Use all layers" Make sure that is turned off.
