Trouble Customizing Transitions
How do you customize transitions to change which video clip is transitioning out? I have.
I am using Flying Board transition and it works right for the first section. The video clip in the first part of overlay 1(marked 1 in the image below)transitions out over the clip in the video track. The second video clip(Marked 2 on the image below) in overlay 1 is where I am encountering the problem. I want the video clip(marked 2 in the image below)to transition in over the clip in the video track(marked 3 in image below) but have been unable to determine how this is done. Not sure if I am not putting the right search terms in google but I have been unable to find any answers.
I am also wondering how to change color of the yellow sides in the transition as the box rotates out to another color.

Is there a particular reason why you have chosen to use that odd arrangement of clips to do what you want ?
normally to do what you say you want to do it would be normal just to put the three clips in the top track in the order 1-3-2 then put the required transition across each butt joint and customise it.
To customise a transition - click on it in the timeline and the blue "Options" tab above the very right hand end of the timeline will become available to you - click on it and the transition options will be shown to you where you can change a number of parameters - in many of the transitions you have the option to change colours by clicking on the little colour square - BUT - you have unfortunately chosen to use one of the transitions which does not allow for colour changes.
to achieve what you are after my timeline would look like this

That still isn't giving me the effect I am looking for.
The reason I had the clips placed the way I did is because I want the one in the video track to be the one in the background as the ones in the overlays transition out and in. I want the first video clip in the overlay to transition out and the second video clip in the overlay to transition in. A quarter to a half a second after the first clip starts transitioning out I want the second one to start transitioning in. So basically all three clips will be on the screen for a short time. The one on the video track in the background, the first overlay clip inside the flying board that is transitioning out and the second overlay clip transitioning in a flying board that is transitioning in from a different part of the screen.

I don't think your ever going to do that with that particular transition - it only transitions out - you need to use a different transition
I also think that if you want all three onscreen at the same time you will need to open a second overlay track so that you can overlap all three
....

Jared, this unfortunately can't be made in VS.
One of it's major culprit is that all transitions are full frame based, even on the overlay track.
And the transitions has limited options for tweaks.

This has 3 clips onscreen at the same time during transition

Like Brian, I don't understand what your saying. His screen capture is easily used to create what Jared wants if he is willing to use the overlay transitions
Some of these overlay transitions will affect the whole frame if you use a border for the overlay

I'm not fluent in English like you guys , but I do understand the full picture and not just the EZ parts.
His problem is using the Flying Board transition and not just arbitrary transition.
I will be more than happy to eat my hat if you can show me and Jared how to use it to compose 3 layered video in simple way.

As Brian and I have stated the Flying board transiton cannot be used in Jared's project.

I am not quite sure of the exact effect you are trying to create.
Do you need to use the Board Transition? have you tried using Basic Motion or maybe Advanced Motion.
The attached VSP was created using X8 32 bit but should open with 64bit although will need re-linking.

Thanks for all the answers. I found a way to do what I wanted using advanced motion as suggested. Guess it was time to learn something new. Thanks again.
