I was having more than my share of problems so I decided to re-install my Video Studio programs, X7 and X8. Along with Quick Time, now I am running the QTversion provided by the program.
That for the time being seems to have fixed any duplicate frames I was having.
I have not enabled Smart Proxy, I will run a few more tests before doing that.
I just have a strange feeling about Smart proxy.
I tested your project and my own test project which used a helicopter scene, the rotors showing well in identifying those duplicates.
As for the penalisation / blockyness they are gone and the video is clean.
Having said all that I still think there is a problem and I wont be surprised if the issue returns.

Ok, I see. I also did some tests, but could not make it work. Everything works fine without SmartRender, and does not work if I switch it on. I was following you advice to try with different project settings, etc.
As I see you are from UK and you use a European frame rate standard (as I do). It would be nice if someone from the 60Hz countries could check it out and see if this also happens with 60p. Maybe the Canadians have no idea that it is happening, because in never happens with 60p?
I will try to download from somewhere 60p footage and play with it.

I am intending to upgrade to Windows 10, first I want to create a Disc Image backup of my Windows 7.
Best to do that now as things seem to be working ok.
Later I will continue with tests, as I say I am not sure about Smart Proxy but don’t wish to enable that till I have things backed up.

I have managed to replicate the duplicate frames by enabling my Hardware Accelerations via Preferences – performance tab
The Editing Process is enabled by default.
I normally check all others..............
When I selected the File Creation options then I get duplicate frames when rendering your sample project.
I then repeated the render with these deselected and no duplicates.

The conclusion: unfortunately I still can see the artifacts. Though it seems that less of them, but still quite a lot of them.
So I do not think that it solves the problem for me.
On the other hand, still could not get a hold of the 1080 60p footage. Will try tomorrow.

I experience the same problem with VS X8
I use a Sony RX10 and Lumix LX7 (both creating MTS files)
and it shows at 25 fps and 50 fps
In my case the jitter also happens after a new clip starts, even
if this one and the one before is original (no transitions, no editing)
The jitter is unpredictable but seems to be affected by two causes:
1. I use the optimizer and after that go back to the editor
and change the beginning or end point of the clip. I notice that the opmimizer analizing
(showing the red and green bars) is much faster as if it sticks to the first pattern, so not
including the changes.
2. If the start point of the clip is not at a second break (like 5:00).

The Mpeg Optimiser would use the properties of the MTS video file for the render. It gives a graphic representation of the project showing how Smart Render affects parts of the files.
Simply cutting or removing frames will show as green, (smart render)
Adding other effects / transitions require a full render to combine the elements -shows as Red
We can use Same as First Video Clip or Same as Project Properties that would also use the MTS properties, there would be no difference in the final video files.
Otherwise create our own template using Movie Profile Manager
Matching your project properties to your video files is recommended and for MTS files should work, setting at least the frame rate correctly will allow all frames to be displayed.
Not all video files will allow matching the project properties.
We can set Show Messages ….. from Preferences (F6) which will help in setting those properties when inserting video to a new project.
As you appear to be mixing 50P and 25fps, as we can only set one of those for our project and for output file something has to change, either 50P is changed to 25fps by dropping every alternate frame or 25 fps are increased to 50 by duplicating every frame.
What you are trying to create will influence the frame rate, for burning a disc 25fps has to be used unless for Bluray a 1280 x 720 frame sizes allow 50P. For internet / pc playback any frame rate will do.
Having said that there are some issues where a duplicate frame can be seen at the beginning of the clip, depends on the type of edits you do as to whether we notice those duplicates as a blip?
Most of my recordings end up with a few frames removed from the beginning and end, so I do not see those duplicate frames.
