Overlay and motion tracking

I have a clip of a man with a slight (for lack of a better term) zit on his cheek. I can almost remove it with the NewBlueFX Touchup filter, but of course it wipes out all the other details as well. Is there a way to overlay the filtered clip on top or under the original and use motion tracking so just a small portion of the clip has the filtered version showing, almost like a layer mask in photoshop, but dynamically moving on a video?
