Distorted Audio

I have a .ts file that I am rendering into a .m2t file that I will use to burn to a BD. The original audio is Dolby Digital 5.1. When I go to play the rendered .m2t file produced by VS, there are some sections where there is no sound at all and a section where there is a high pitched, squelching, interference noise. I am selecting H.264 to encode and selecting DD 5.1 for audio. The clip is over 3 hours long and it is not until the last 80% of the clip where there is the section of distortion. Why is this happening?
