OK I finished my project & my proxy files worked fine. As far as losing links to proxy files I ran these tests:
I closed & opened my project & the links to the proxy files still worked.
I closed my project, re-booted, then opened my project & the proxies worked.
So my guess is that when I lost the links to my proxy files I left the project open in VS & overnight some auto update forced a "dirty" close of VS that lost the links. So, going forward, I'll close out VS cleanly when I'm through with a session.
