Re-doing DVD, Video TS folders, VOB files..Delete them?

I burned a DVD disc from clips edited in VS9 and trial version of MSP7. Everything seemed to go well, however when I played (on stand-alone DVD player and computer) the disc one of the video clips was messed up. The video froze, had severe pixalation, was jerky just overall terrible. I did notice in the other clips some artifacts and minor jerks.

I then looked at my properties on each of the clips, 2 out of 10 I had captured with the VBR of 8000 max, the others were VBR 6000, (don't know why right now, stupid attack or something) :) I then noticed that one of the clips was AVI.

Ok so anyway I went back to all the clips and made the properties uniform:

NTSC drop frame (29.97 fps)
MPEG files
24 Bits, 720 x 480, 29.97 fps
Lower Field First
(DVD-NTSC), 4:3
Video data rate: variable (Max, 6000 kps)
Audio data rate: 224 kbps
MPEG audio layer 2, 48KHz, Stereo

I have mp3 background music clips in the production, which I didn't notice any problems with the sound. The video clips all were captured from my Sony DCR-TRV120 camcorder via iLink. All videos were rendered to MPEG prior to trying to burn.

Ok after all that my question is now that I've redone all the video clips and am ready to create my DVD, should I just delete the Video TS, Audio TS folders? or just delete the files in these folders? I've aleady learned that just trying to over-right an existing video does not work. I'm just not sure what I can safely delete without messing up MF4..
