Smart Render may be the culprit here.
From Share Create Video File--choose your template.
From the Save/Create Video File Window choose Options--un-tick Perform Smart Render
Does that improve things?

I tried that and it seems like it makes a slight improvement, but it's still out of sync?
Graham, the final video I would just like to upload to youtube. I'm prepared to do whatever it takes to find a solution, even if it means restarting.

In which case I'd go back to the beginning, convert each video into the same format, and same aspect ratio.
I'd pick one of the computer friendly formats, such as WMV to convert to.
Pick your convertor carefully, they don't all do as good a job as each other.
My choices would be Super or freemake.
Edit each clip one by one, adding them and editing them, saving a movie each time as well (so if there is a problem you can detect which one is causing it) and when finished save out ready to go to youtube.

I have to echo and endorse what skier-hughes suggested.
The only thing different I would add is when you convert the originals to a "computer friendly format," I'd convert it to uncompressed avi. That's a "lossless" format so you can output as many segments as you want and then start a new project to pull all the converted (and edited) segments in for a final output without having to worry about any degradation of quality. A caveat though . . . outputting to uncompressed avi creates HUGE files!
