alpha channel video output?

alpha channel video output?
I've got Video Studio X4 but I'm also looking for a program that will give me a video wih alpha channel output. Does Motion Studio 3d allow me to import another video and add an alpha channel which will be in the output file so I can e.g. convert to .flv?
