What codec do you use when saving a clip in an AVI container with Mercalli?

I simply save it in its original format -- that's what I understood was what is required, though I could be wrong. Then, once the filter has been applied and the new version saved, you can convert it to whatever you like using whatever codec you like -- though that is of course after Mercalli has been applied.
The title you applied to your post is, I suspect, wrong in that it implies Mercalli itself is some kind of codec, whereas I understand it to be a plug-in or filter.
