Use the clone tool and not the eraser.

You know I actually attempted to follow this once when making an image of a comet. Didn't work well but I tend to be pretty blunt with my effects.

Ken, he's supposed to remove excess stars from different parts of the image so the clone tool isn't the best option. Use the clone tool after the initial merge of the large starts and bottom stars to create clusters but initially you're erasing here.

Now, if you're erasing the bottom layer at all then that explains your problem. If you're not erasing the bottom layer at all then...don't use the eraser tool.

Grab the paint-brush tool and paint with black and only on the large stars layer. You can technically do it on the small stars layer but it's preferred to do it on the large stars layer. Black is removed by the "Screen" blend mode so it'll look like you're erasing stars when in fact you're painting over them. And you don't risk having transparent areas.
