Are you running the Intelli-Studio from within the camera or did you also try to install it on your PC? What I've read you can do either. If you haven't tried installing it you might do so. I'll give you an example of how that might help.
I have a Canon FS300 camcorder, records to SD card, *.MOD in Standard-def. I can put the card in a card reader and copy/paste the MOD files from it to my PC. Luckily VS has no problems reading the MOD files. However the camcorder came with a small program, probably much like Intelli-Studio, called Pixela Image Mixer. I use this to transfer my video to the computer via USB. What this program does is basically change the MOD to MPEG-2. So now my video files show up in a more recognized format. The MOD files contain more data info, like the date/time stamp. The program Image Mixer is a real cheesy one, and I wouldn't use it to edit or produce DVDs. I just use the program for transferring the videos from my camcorder via USB. I then insert them in VS for editing.
If you haven't installed your Intelli-Studio program to your PC, you might try it. It may just provide enough of a change to the clips that will allow VS to use them.

Wondering out loud again: does the Pixela program import the video from the camera? And does it allow for any alternative formats? Moreover, if you import using Pixela to the computer, can VS see/import the video from where it is stored on the computer?

The Pixela program does import the video files. It has a utility that sits in the system tray. When I plug in the camcorder, Pixela launches, and I can select to import them. Pixela places the video clips inside folders, their names being a date/time format, the video clips are saved to the hard drive as MPEG.
Directory showing the folders created by Pixela Video Clips inside a folder The file name convention used, goes down to the second. 20110430120957.mpg, that clip was shot 2011, April 30th, at 12:09:57.
If I just copy/paste the clips from the SD card, the camcorder just names them, MOV00A.MOD. VS as well as the media players I have installed do not have a problem with them.

I believe these ARE related issues, actually. Ironically, I was browsing the internet for information regarding VS and both of these formats and found this thread.
I have the same Samsung camera model and I can't load the videos it shoots into VS either. The Intellistudio is not an issue, you can use the camera as a simple thumb drive and copy the pictures and videos just fine without it. If you copy the mp4 files onto the hard drive and then try to load them into VS you get the type mismatch error, but the mp4 files can be imported into other software such as Nero for example.
As to the flv files, calling it a "container" format intended for playing and not editing seems a bit semantic. If there is demand for end users to be able to edit these files, a smart software publisher would try to fill that demand-- plain and simple. It does not seem all that difficult technically speaking.
Not a bash of VS at all, I love the software and prefer it to all other competitors, but improving file format importing capability rather that making me convert with third party software first would make it that much better, in my opinion.
