H264 encoding better in VS X2 than X3?

H264 encoding better in VS X2 than X3?
Upgraded to X3 and did a side by side comparison of the same production encoded to H264 (iphone 640x480 template) from X3 and X2. The project and encoding settings were identical, yet the H264 video from X2 is notably superior in clarity and quality. The X3 version looks more blurry with artifacts. The X3 version is also a smaller size file, by about 3mg. How can this be? Does each version of VideoStudio come with its own version of the codecs? Has anyone else has encountered worse quality with H264 from X3?
