I have some AVCHD recorded sideways. I've rotated it, used Distort clip option to correct proportions, and rendered into DVD-compliant MPEG2.
Now, there are terrible wavy artefacts in all motion scenes. Any idea how to get rid of them?

You should not have recorded it sideways. Since you did, you must use it that way or rotate it and do not distort it, by stretching it to fit.
AVCHD is sensitive to motion as it is, so I suspect distorting it magnifies this.
