MOV to MP4...
Loaded a quicktime movie file this morning, made a couple of edits then wrote the file out as an MP4 iPhone file. The file was created correctly but VS 12 hung, I had to C-A-D to quit the program. I re-did this and the same thing happened again.

No your in the correct place!
Try converting the quicktime file to MPEG2 rather than MP4 to see if it still fails. You need to determine if the problem is in the original quicktime file or in the attempt to render it to MP4.
If it fails then the likelihood is that the unedited quicktime file is at fault and you could try and convert that with Super then doing the project again.
If it did make a MPEG2 file then try converting that MPEG2 file to MP4.
