When you use DVD WS V2 and have a video stream and several audio tracks, you cannot use the cropping features (specify mark-in and mark-out points) of the video.
If you set the mark-in at anything but the very start of the video stream, your video will get properly adjusted, but the separate audio tracks will not. So if video is set to start 5 seconds from the beginning of the file, the audio will still start at 0 seconds - hence lags behind by 5 seconds.
Similar problems when setting the endpoint.
This problem has been around for a long time and no SP pack solves it.
(NB: Same as importing titles from (unencrypted, home made) DVD where each chapter becomes a title. It looks like nothing gets done about this to solve it (solution: use SmartRipper or DVDDecrypter to rip the title first))

Editing with multiple audio streams: out of sync
If I understand you correctly, this behaviour is normal. All audio tracks should be exactky the same length as the project. I suggest you put in 5 secs of silence, using an audio editor. plus whatever at the end.

Yes and no. In pre-production you make all video and audio tracks to be of equal length and in sync.
If for some reason you decide to cut off another few frames from the beginning (as mark-in allows) this doesn't work right for any of the audio tracks added separately (not part of an MPG video/audio element).
In my mind all tracks should be trimmed the same way. But it doesn't.
Meaning that performing some final editing in DWS doesn't work if you got multiple audio tracks as separate files.
