No, actually in Vista you don't want to keep running programs as Administrator.

If you tried to export your custom template to a directory you have rights to, such as your users directory that shouldn't be a problem.

The profiles directory you don't have write access to is is located here:
C:\Program Files\Windows Media Components\Encoder\Profiles
Right click on the "Profiles" directory and edit the USERS rights to allow read/write/modify access.
Or, just save them to your home users directory that you do have write access to.
To use your custom profiles in "Windows Movie Maker 6" copy your custom templates to this directory:
C:\Program Files\Movie Maker\Shared\Profiles (You may have to create the Profiles directory and also assign read/write/modify // full access ).
You will probably have to ADD the Profiles directory to encode with WMM6. But, WMM6 encodes very fast, and uses all the processors capabilities. The only extra requirement is that the WMV videos be compliant. Read the help file for WWM6, it explains everything.
The hardest thing with WMM6 is you have to have your source videos prepared ahead of time. Which means you have to render from VS first.
