Is there a way to have a video effect not at the beginning of a clip but start halfway through ? Or do I insert two of the same clip, adjust timing and insert video effect on the second clip ?

Simply use the scissors in the Timeline to cut the video, and apply the effect to the resulting half. Cutting the source video doesn't modify the original video at all, so you do not need to worry about chopping it up.
