If I bring in an Uncompressed AVI (from Google Earth) and then encode it into another format I get a "Split Screen" effect where the left half and right half have been swaped. Any ideas? My work around for now is to reencode it in another prog (eg even Movie Maker is fine) then bring it in to VS11+.

Did you use a special program to capture the video, or just download it? You state that it is an "Uncompressed AVI", which is considered RAW, and yields a file size of about 65 gig per hour. Slightly compressed (about 10%) is the common workable format of DV (digital video), and has a file size of 13 gig per hour.
I point those out, because even if the "raw" AVI is the best quality, it is extremely difficult to work with, especially for home user PCs. It takes a massive amount of storage/work space, and a very powerful system to manage it.
Could you right-click on the "avi" file inside of VS, select Properties, and post them back here?

Your right they are very hard to handle and I'm having problems creating them without the PC stalling etc (I think I'll need to upgrade from 1GB to 2GB on my Vista Machine). Anyway, the SMALL sample file in Question is created from within Google Earth's Pro "Make Movie" function and the AVI's it creates are reported as follows in VS11+:
