Hidden Auto Chapters problem

I have another problem that's driving me crazy with MF3. If I add auto chapters and then hide them so that they don't show on the menus, I have problems with the chapters getting skipped when viewing the DVD. I have captured all the video through MF3, and I have installed the available MF3 updates.
