The key in GarryLPM's notes is the audio "delay". AVIs support audio delay with respect to the video.

When working with such AVIs, I believe that MF will preview them correctly because the delay should be evaluated by the normal play functions. But the delay flag seems to be ignored when it converts.

A free tool like VirtualDub can also be very useful, which allows you to correct audio skew. This tool is probably more complex than the tool mentioned by GarryLPM, but has lots of other use.
