Your question about FRAME or FIELD, made me go and check this issue. This is the actual situation:
All other project clips are UPPER FIELD FIRST. However C3D avi file is FRAME-BASED. I undestand that this might be a problem. However:
On MSP8 (Media Source Options) I have the alternatives to choose from FRAME-BASED, LOWER FIELD FIRST and UPPER FIELD FIRST. (As I said, all cother clips are now UPPER FIELD FIRST).
On C3D, when creating a video file I have the options FRAME-BASED, FIELD ORDER A, and FIELD ORDER B.
My question now is: wich option should I choose on C3D, to match the UPPER FIELD FIRST on MSP8? Should I choose U.FIELD A or B?
Also, I would like to know your opinion about using other encoders and what advantages could I have on using those other encoders.

Upper First = Field B, so match your sources.
MainConcept is what you already have. Learn to enable its advaced options and you'll have more settings than you'll ever need. It's in the tutorials.
TMPGEnc is cheap/good but gives a bit of a soft look and is slower than the others. That said it has some unique video filters that can be very handy. Some of these are advanced de-interlacers that can blend 2 fields into 1 frame, some for video and some for animation. Editing programs should have these, but seldom do. They just drop a field with no blending.
CCE is very good, but $$$$
ProCoder is good, but is limited to 2g wav files. This doesn't affect most people.
If I had to live with just one encoder I'd pick TMPGEnc because of its extended capabilities.

I did a quick poll of mug-sw users some time ago, and more than 90% were using DV cameras with an eventual delivery medium of DVD. For people like that, CCE is the best of the bunch. Its quality matches TMPGenc, it has an easier front-end, and is much quicker. Their
The extra features of the expensive version (such as more than two passes) are not necessary for most people.
For pro's such as yourself, TMPGenc is probably a more useful application than CCEb, but for semi-pro, CCEb is the one to choose.
