Joining video files
Is there anyway to turn off transitional fades and effects when dropping video files in the time line? I have to manually delete them, and I'm not sure if it's connected, but sometimes the first few frames of a joined file will pixellate. Also, sometimes my audio goes out of sync when joining files. What can be done to correct this? I'm joining mpeg2 files of the same resolution from the same source.

Re the first part of your question, uncheck the box that says 'Use default transition' in File > Preferences > General.
Not sure what I can suggest about the second part. Do you have any alternative to using and editing mpeg-2 files? A lot of people seem to have trouble when editing them. If at all possible, capturing and editing in DV/AVI format would be best.
The sort of problem you describe could be caused by inadvertently cutting into a GOP ('group of pictures') at the wrong point. A dedicated mpeg editor like Womble is good in circumstances like that, but unfortunately it is not cheap.
Out of sync audio and video can also be associated with using Video Studio's Smart Render, so if you are in fact using it, switch it off and see what happens. Another program, Video ReDo, can get it back into sync and you can download a trial version at videoredo.com
