I've looked through the API Docs and don't see it, but maybe I just missed it.
Is there a way to collapse a group programatically? I don't seem to see any command that will do that.

I'm assuming you mean visually in the Layers Palette and not merging a layer group into a single layer. This is not possible in a script, no.
The API doesn't really let us affect the UI at all. The UI will update to match the result of certain commands, but that's about it.
